Who designed those joystick ports on the ST???? They are underneath the computer. So to swap the mouse port (and also used as Joystick 1), you need to lift the damn thing up. And it is quite unhandy to connect the joysticks. For that reason, I usually need to tamper the ports with some tick paper so it connects well. As sometimes the fire button doesn't work etc. A usualy flaw I've read on the ST.
